I found that there was at least a .22c diference in the ZAR/EUR rate after I paid for the euros I bought online through Standard Bank Offshore banking. Can anybody explain why? Indicated rate at time of payment was 16.40. I was charged a rate of 16.61.

Could be the brokers commission, or you looked at the cheaper of the Bid and Ask price. Also this could be the fact that Standard Bank might have obtained a more expensive rate in the market by the time they booked your FX deal
